Abstract :
The development of every metazoan involves the specification of many diff-erent cell identities with their specific gene expression patterns. This has been a central subject of study in molecular developmental biology and data is now available for many cell types. The regulatory logic underlying these specific patterns of gene expression remains however in most cases to be fully elucidated. In particular, the set of cis-regulatory binding elements for transcription factors need to be more exhaustively determined as well as the rules of their combinatorial use. Computational methods to identify cis-regulatory elements have long su-ffered from the lack of sequence data. The situation has changed, in particular for drosophilids with the release of twelve Drosophilae genomes at appropriate evolutionary distances. This provides a strong incentive to develop bio-informatic algorithms which make use of comparative analysis among evolutionary distant species. We developed a new algorithm to find unknown regulatory motifs on genomic sequences. This is done on the basis of their over-representation and conservation in a set of regulatory sequences — the training set. These sequences are chosen such as to participate in the specic stage of a developmental program. Several improvements have been introduced to this usual strategy to try to improve its predictive power. As a test of the developed procedure, we have applied it to the diff-erentiation of sensory organ precursors in Drosophila melanogaster.
