First, for any easy simulation of quantum systems, it is very useful to know QuTip, the Quantum Toolbox in Python. The documentation of the program is an outstanding textbook on quantum engineering!

The book Exploring the Quantum by Haroche and Raimond is an excellent introduction to the field of cavity quantum electrodynamics.

The book Quantum Computation and Quantum Information by Nielsen and Chuang is an excellent follow up.

For quantum optics, atoms and feedback, the course by Daniel Stek is a fantastic read.
